La reserva natural fluvial de la Cabecera del Gaià presenta un curso fluvial de régimen permanente y caudal variable y se encuentra incluida en la Red Natura 2000 del Sistema Prelitoral Central (ES5110015). La reserva se divide en tres tramos: El primer tramo se inicia en Santa Perpètua de Gaià, transcurre poco más de 2,2 Km de longitud, y finaliza en la finca agrícola denominada Molí de Seguer. Representa el tramo más forestal de la reserva, rodeado de bosques de pinares de pino carrasco (Pinus halepensis) y un bosque de ribera donde dominan los sauces (de Salix purpurea, S. elaeagnos...) y otros bosques de ribera. El segundo tramo se inicia en Molí de Seguer, transcurre poco más de 2 Km de longitud, y finaliza en la esclusa del Gorg Negre. Es un tramo bastante encauzado, con presencia de paredes rocosas de altitud considerable, de accesibilidad reducida y donde el trazo del río es más sinuoso. La presencia mayoritaria de lecho rocoso no permite una estructura organizada del bosque de ribera. El tercer tramo representa el tramo final de la reserva, se inicia justo después de la esclusa de El Gorg Negre, transcurre poco más de 5,2 Km, y finaliza en las proximidades de Mas Esplugues. Representa el tramo fluvial más abierto de toda la reserva, desarrollado en un territorio más ancho, y con mayor presencia de cultivos herbáceos de secano, aunque domina la masa forestal con bosques de pinares de pino carrasco y con un bosque de ribera con presencia de Fresnos de Fraxinus angustifolia de tierra baja.
La reserva presenta una serie de presiones e impactos de los que destaca la presencia de varios vados, esclusas y un puente que actúan como obstáculos prácticamente infranqueables por el grupo de peces presentes y no existen de pasos de peces. Además, se detecta presencia de sedimentos en el cauce del río y turbidez en el agua debido a la antigua extracción de áridos, aguas arriba de la reserva. La presencia puntual de pasto y actividad agrícola en la reserva propicia el deterioro del bosque de ribera que impacta de forma local debido al pisoteo de los ganados y a la presencia de cultivos muy próximos al cauce del río.
